Mutate is still putting a HUGE amount of arginines on the outside of the protein. Both of the other noted bugs have been fixed.

Just because it doesn't make the puzzle unplayable doesn't mean it's not a bug…
After further inquiry, it appears this problem has been acknowledged. I am closing this issue and shutting up about it.
