At some point I noticed that in the
Original Interface, the primary and secondary
structures shown in the Blueprint Tool were
incorrect. There were even times when the
secondary structure was correct, but the
primary structure (protein sequence) was
incorrect. Sometimes I was able to fix these
problems by starting a Recipe, closing and
reopening the Blueprint Tool, or freezing and
unfreezing the protein, but it was enough to
cause confusion.
Please change the code so that the Blueprint
Tool automatically updates itself more often
and more completely so it is more likely to
show the latest primary and secondary
structures for the protein.
Thanks!</pre></code>
If it matters, I made the above observations in Puzzle 2038.
Hi Jeff,
I looked into this and I was able to see the blueprint panel not updating as mutate is running. However, I believe that is the intended behavior. The blueprint panel updates when the mutate ends. As for secondary structure mismatch, I haven't been able to reproduce that. I tried using scripts and selection mode. Are you still seeing this, and if so could you provide steps to reproduce?
Thanks,
milkshake
<pre>For Puzzle 2038, make 2 designs with different primary sequences
and desired secondary structures. Save both of these structures
as ir_solution files. Next open the Blueprint Tool in the Original
Interface. Next load one of the solutions. You should see its
sequence and secondary structure in the Blueprint Tool. Next load
the other solution. Often this solution looks wrong in the Blueprint
Tool until I do freeze/unfreeze or start a recipe. Then it switches
to the correct primary and secondary structures.
It helps to view as cartoon, color w/abego, and Tab on different
segments of the protein. Sometimes these things disagree with what
the Blueprint Tool is showing. When they agree, take a screenshot
with the Blueprint Tool and 3D structure of the protein showing.
This will help as you try to replicate the problem.
If you need more details, please e-mail me via the Foldit site.
Thanks, & Good luck!</pre></code>
Today I've been making screenshots of many AlphaFold predictions. I want each screenshot to include the Blueprint panel so I can see what sequence gave each structure. One thing I noticed was that the Blueprint panel often did not update itself when I'd load a different AlphaFold prediction from the AlphaFold panel, so the Blueprint panel would often be showing the wrong sequence for that AlphaFold prediction. It seemed like every time I wanted the Blueprint panel to update, I'd have to press B to turn off the Blueprint panel and then B again to bring it back with the latest sequence information. This is cumbersome. I think when a new sequence gets displayed on the screen, the Blueprint tool should automatically update itself to match the rest of the display.
So far, pressing B twice in a row to refresh the Blueprint panel has been a tolerable solution, but even this is cumbersome because whenever I open the Blueprint tool, it also opens the Building Blocks panel. I don't want the Building Blocks panel to appear in my screenshots, so I have to mouse around to find its button or checkbox to close the Building Blocks panel for each and every new screenshot. It would be easier if there was a keyboard shortcut to close the Building Blocks panel.
Would you please make some changes to streamline the use of the Blueprint panel and keep its output up-to-date? Thanks!
Today I've been making more snapshots of AlphaFold predictions. Again I want each snapshot to include the Blueprint Tool. Several times Foldit crashed when opening an AlphaFold prediction while the Blueprint Tool was on. This didn't happen every time I loaded an AlphaFold prediction. I think it just happened when the prediction had a different # of segments from the protein already showing in the GUI.
Before long I started turning off the Blueprint Tool (using the keyboard shortcut b) right before I'd load a new AlphaFold prediction. Then I'd turn the Blueprint Tool back on (using the keyboard shortcut b) before I took a screenshot. With this procedure I have avoided additional Foldit crashes.
It would still be nice if the Blueprint Tool would update itself seamlessly without having to turn it off & back on each time I load a new AlphaFold prediction. It would also be nice if there was a keyboard shortcut to turn off the Building Blocks panel, or perhaps let us change the default behavior so the Building Blocks panel does not open every time the Blueprint Tool opens.
