I managed to catch it in the movie:
Have seen it, too.
It got worse as I bought a faster graphics card (other RAM and builds up more frames per second).
I think it is a graphic glitch, when bonds are shown.
The white-blue stripes of the bonds are painted all over the screen, then "masked" to there,
where they have to be shown.
When I turn "show bonds (sheet/helix/loop)" of in view options,
The glitch doesn't appear anymore.
Maybe in "view options",
a selectable frame rate (0-60 fps, or max) and
a check-box for suppressing page tearing could help.
Users which are sensitive for migraine or strokes could also benefit of these options.
In addition, these options could reduce CPU/GPU load (I don't know what the drawing code does use).
The problem is that the GUI part of the game is full of race conditions. Configurations change while drawing. Screens changing during screenshots. I just had another 'hang-from-input-while-busy'. All I did was accidentally double click something (I think it was the move tool) on a slow symmetry puzzle. The client will never be reliable until it maintains nice, well-defined states.
In your options.txt you can modify "gui/desired_fps"

This artifact is still in game.
It is easy to see when enable all bonds, expoders and voids in view options and wiggle causing to change them.
Im using advanced, selection, dark background.
Attached .mkv video (change from .txt to .mkv or just open from any video viewer), it is visible in lower-right quarter of screen.
