In screenshot 1 you can see the filter counts 2 bonds, as there are 2 bonds connecting the target atom to 2 asparagine sidechains.
In screenshot 2 things get a bit awry, since the filter counts 3 bonds, yet there is no visible change in bonds, only to the backbone and score, done by a 0.04 ci wiggle.
In screenshot 3 I continued the wiggle a bit, gained score and visibly lost 1 bond, and the filter counts 1 bond remaining, the visibly correct number.
So I'm wondering, where did this "temporary" and invisible 3rd bond come from/go to?
If I would continue from screenshot 2, freeze the loops from which the asparagines sprout and banded them to the catalyst model at current length and very strong, I could continue to have the filter count 3 bonds without there being one.
I shared to myself a solution with the bands in place and the filter counting 3 HBonds with 2 visibly there and will be working on a new track.

Interesting to note that the bonus is 300 points regardless whether it counts 1, 2, or 3 bonds.

Possibly unrelated but the messages 'Great H-Bondy Making' and 'H-Bonds Lost' message are tied to the number of hbonds drawn, not the number of bonds Rosetta thinks exists. e.g. you get the message when you change secondary structure assignment or view options.
