We'll be examining all the structures which the server is made aware of. That should include your top-scoring structures, but also any scientist shares, as well as various checkpoint structures made while you're playing online. We'll be running a post filtering on our end to pick out those compounds which look to be good binders in some confirmatory calculations. Where the compound placed in the puzzle competition may factor into the rankings, but mostly for ranking within things which already look good by other metrics. – We'll be considering all the (on-library) compounds which are registered with the server (This equates more-or-less to the best scoring structure that you've produced since the last time the client checkpointed with the server, which should happen every 5 min or so while playing online.)
If you have a compound you think is particularly good, and are concerned that the automated submission system might not catch it, put it in a share-with-scientist, and it should be considered along with the rest.
