I am developing new software to study protein dynamics and poly-morphs at Brookhaven National Lab. It would be useful to compare dynamic models with the top ~100 structures (or so) in a fold-it puzzle. Do archives exist of old fold-it puzzles, and if so how many structures are archived for each one?

Yes! We do keep archives of old Foldit puzzles, but they are not publicly available. There is a dataset of Foldit designed proteins in the supplement to this paper, although that's probably not of much interest for research on poly-morphs.
