After playing with FoldIt a while I'm now professionally interested in this class of problem and want to take a crack at it myself. Would it be possible to download the source code? I don't need netcode or the UI, just the energy calculation algorithm and a few example protein data structures.

I have lots of Foldit source code. I've never thought of that as cause for celebration. But you know, that's not a bad attitude to take. I wish that having it would make me as happy as it apparently did for you. ;)
