Changes also include Help image that reflects new hotkeys, and as LennStar mentioned, a modified colorblind mode. The way the protein turns all blue after rebuilding or pulling is not a problem with the colorblind mode - it happens the exact same way in normal mode, except green instead of blue. It is an accurate depiction of the relative scoring of the protein. I'd recommend using absolute score coloring instead if this bothers you.
