Hi, I've only been playing for a little bit, but I was actually surprised that there's no way to do this basic thing: I want to be able to work on a piece of the protein in isolation (i.e., move it without worrying about what the rest of the protein is doing). It doesn't help if I can't see what's going on, especially if the piece is in the middle of the protein.
There should be a mechanism to select a set of amino acids and render them invisible temporarily, so that I can work on the piece I'm interested in without worrying about occluding fragments. Not hard to implement - probably the work of a day or two.
