Color a band green when its present length is near its goal length.
Color a band red when its present length is far from its goal length.
Use a continuum of colors for cases in between.

We have colorblind players, this would be problematic for them.
Foldit has lots of other features done in color and many options for how to color the amino acids in the protein. Foldit is not in black and white. Foldit probably has deaf players, yet Foldit makes sounds. Should there be no sounds because some people can't hear them? What if Foldit had blind players? Should there be no visuals so as to make it fair to the blind players?
You could let there be an option for how a user wants to display bands. If the user likes the idea of coloring or shading the bands according to how close they are to their Goal Length, I think the user should have that choice. The color scheme need not be green and red. That just seemed intuitive to me.
jeff - there are a significant number of requests for changes to the display characteristics of foldit - perhaps you would collate the previous posts on bands and prioritise them - imo this does not really add particularly valuable information to the display, and is likeley to add overhead to the local processors - also a subset of players who are colourblind will find it useless.
