I froze most of the protein and pulled some parts toward the electron density with rubber bands. At one point I tried to "rebuild" a loop. Once the rebuild started I couldn't get out of it. I finally terminated the program.

There should be a red stop sign in the top left corner that you can click to stop whatever tool is running. Pressing the space bar also stops the current tool. Which method did you try?
