For example, then I could create a new recipe in notepad++. Notepad++ also contains a Run command. It's designed to load executables. But it also works for desktop links:

Then I could create a shorcut (foldit.lnk) which contained a path to executable like the following

foldit.exe –start-ifnotopen –puzzle-current –password password.txt –recipe-startup "c:\user\Seagat2011IRC\foldit-beta-recipes\MyRecipe.lua"
