I often have multiple models of the same puzzle running simultaneously. Usually I do "share with scientists" as soon as I can after the puzzle ends on the models that weren't my best solo or evo. The best solo and evo automatically get saved when a puzzle ends. Would it be possible for me to designate before the puzzle ends which models I think I will want to "share with scientists" so that when the puzzle ends, the best score they have attained so far becomes the one "shared with scientists" ? This way I can keep all my models running until the very end of the puzzle and be sure they will get "shared with scientists".

I don't think this is something we want to implement.
The "Share with Scientists" feature is meant to highlight solutions that appear extraordinary to the Foldit player, so that our scientists can pay those solutions special attention (especially in design puzzles, Foldit players often have a better eye for quality than our scoring function). Encouraging players to automatically share their top-scoring solutions would dilute the significance of sharing. If you have a solution that you think is interesting for any reason, I would encourage you to share it with scientists immediately—we are not concerned with how well it scores.
I know that we sometimes use the "Share with Scientists" feature for other purposes (bug reporting, CASP selections, etc.), but in general we want to reserve this designation for hand-selected solutions.
