It would be great if there were more choice of background colour. When running multiple clients minimised it would be easy to identify each quickly from the taskbar.

Colour is probably not the best way to do this, many folders are colourblind, in a variety of ways (usually the blokes).
Also as the puzzles are so short, only a week usually, in all likelihood people will forget which colour the assigned to a 'window', so it ddoes not really help much even if you can see colours.
Often the shape of the protein will revive the flagging menmory, particularly if one has been doing a lot of work on it, otherwise an artful arranged selection of open and closed scores, cookbook and chat windows can do the trick.
So for me this would be a very, very low priority.

Color or maybe change name of client window? ie "Foldit: 582, solo", "Foldit, 583, evo" ?

Not sure how that would work - the application would need to know it was minimised and then you would have to choose your colour via a doalog? Or do you set your background colour first for each one?
This is what two foldit clients look like on a Win7 machine, they flyout when you hover over the foldit logo in the sidebar, very small.
No, nothing to do with actual minimisation. At the moment we have an option to run with dark background so I will have one with white and one with black background running so I can tell by hovering which window to maximise. I am only suggesting an option to have some other colour backgrounds to choose from in settings.
oh - forgot to say that when you then hover over any of the layouts it pops to full size, so you can read it and see if it is solo, evo etc and what your current and high scores are, plus anything in the recipe output window, it will then go back to flyout/mimimised if you don't select it.
As the track name is not on the screen anyway it doesn't help with that.
So you can select between the flyouts without having to open and close each one. I'm sure Macs have a similar or better solution.
… or make "tabbed" client and allow run multiple puzzles/instances in one client :)
I don't think that background colors are the way to solve this issue.
I agree with Rav that a tabbed client would be desirable, but at the moment it isn't feasible.
A possible solution that we could implement is to change the title of the window from just
"Foldit" to "Foldit - PuzzleName" or "Foldit - PuzzleName - TrackName".
Love the "Foldit - PuzzleName - TrackName" in the title bar idea. I currently rely on the "artful arrangement" of geegaws method, but really a few words would make a big difference in convenience here. +1
I also think having more than just "foldit" in the title bar to be an excellent suggestion
