Having the guide alongside with the protein can be confusing. Even if the guide is aligned on a specific segment, too many things are on the screen and the guide segments are fading out when a protein segment is near.
My suggestino would be to have an option to highlight both a protein segment AND the same guide segment just to make sure which goes where.
