I think it might be useful if there was the possibility to toggle via a single key of the keyboard between ED cloud (or Guide) being visible/invisible (or sort of gray out). This option might help with judging match and general visibility in ED puzzles. Maybe also toggle between protein itself being visible/ invisible. Maybe there is a function like that already I am unaware of. I do know you can turn off the cloud in the ED tab but I think a key for it might help to switch fast and conveniently.
