address me if there's already something similar. when i pull the structure, it sometimes doesn't go where i want it to go. it's a bit hard to pull a 3D object with a 2D screen. perhaps, you can click the part of the protein and set a coordinate where you want it to go to.
In contrast to the numerical input, I've posted another idea to move segments or bonds within 3 dimensions.
Drag-select structure components, or some much easier way to select parts of a structure. The way it's done in the New Interface is an improvement, but still not ideal, imho.

Like clicking two segments and holding shift when clicking the second, but without shift key and holding mouse button instead?
