Each introductory puzzle requires a minimum number of points for passage. The number of points is different for each puzzle. The current number of points is the score. To pass one of the puzzles, you must change the protein to increase the score. As sunyata0 says, the game can be very confusing, but the introductory puzzles are not intended to be difficult.
