I know some of these have been mentioned before so forgive me if this is a repeat of suggestions already covered…
I've seen suggestions for variable rubber bands and I agree that this would be a good idea. It would be helpful if the strength of each band could be adjusted via a slider or similar (possibly accessed by right-clicking a band). This could also include a 'reverse action' setting to allow negative rubber bands (ie, repulsive).
It would also be useful if other tools could be more tunable - for example, if the 'wiggle' tool could be adjusted to set its 'agressiveness' higher or lower.
Also, the 'pull' tool is a bit too cumbersome at times. It would be nice if we had finer controls than at present. For example, currently you can grab a section and pull it and it will move slowly as you're holding the mouse button but when you let go the protein gets pulled further.
A 'twist' tool would be useful, allowing a particular section of the protein to have a force applied to twist it around a single point - this would allow better manipulation of sheets without having to resort to pushing/pulling their neighbours or allow helixes to be twisted more easily.
I think an 'expand' option would be useful - to gently tease apart a protein in all directions - separating the structure without overly distorting it (as would happen if you manually 'pulled' it.
Similarly, a 'squash' tool to gently squash it back together.
Finally, it would be quite handy to have a 'joint' tool to allow a single joint in the protein to be manually adjusted. This would allow the angle of a particular joint to be manipulated without deforming the rest of the protein as would happen if you were to use the 'pull' tool to manipulate its neighbours.
