As the title suggests, please make graph properties options. I would rather have pages of options than pages of individual shakes on the undo graph. For me, at least on these CASP puzzles, it serves no purpose apart from filling up the undo graph faster than before. The only place I could foresee using this would be in some of the mutable, design puzzles where it could be useful going back to individual mutates/shakes. As it is now, I rebuild one large section of a puzzle and shake and the undo graph turns into one long blue line. Not ideal for rebuilding.

For rebuild, algning or mutate the graph advancing makes sense, not for wiggle/shake.
I'm agreeing with Mark - having the fine detail of Shake - or indeed Wiggle - might be useful to have in Undo in some circumstances but in general I don't need it and it is making doing rebuilds very difficult. You can effectively only look at one option at a time because the rebuild positions at the start of the graph get lost.
Would just turning the "incremental" undo off for shake (and leaving it on for mutate) take care of it?

This is implemented. Changes will only show up in undo if and amino acid changes (so not during a shake).
Any idea when this cure will be implemented?
The latest update didn't seem to include it, which means that manual rebuilds are still difficult
