In advanced interface and PC/main, on 598, I have "noticed" that Notes appear over some of the windows (like the Cookbook, Group/Soloist, Behavior Options, Undo, View Options, Main menu).
Please make Notes display on the same plane/surface and under all other windows as the puzzle.

Ah not sure if I have understood this correctly, butif you mean the box that pops up when you haver over a segment and hit tab key then I do not want this buried under other dialogs please. It needs to stay on top so you can read the aa detailed info in real time. Selection interface.

I am not talking about the Segment Information window/box (it is working as intended) but the actual Notes that you toggle on/off with "1".
Try this:
In the selection interface, center the protein in your client and hover your mouse over a segment near the center of the screen then press Tab. A Segment Information window opens where you positioned it the last time it was open. Enter a note in the Notes section and close (or not) the Segment Information box. Now make sure the note is visible or press "1" to make it visible. Now you see the note floating over the protein. So far so go. Now for the bad part, open View Options for example and center it if you need to. You will be seeing the note OVER the View Options box/window. That is the problem. Imagine you have 30 visible notes… they will obscure the View Options. I know I can hit "1" to hide the note momentarily but the point is I should not have to do that if the interface is corrected and the notes are put on the same level/plane as the protein.

another feature I didn't know about :) thanks bertro - see your point, must admit I would find 30 notes a bit distracting. The information dialogue you can open when a script or 'action' is running but I had to waith for a pause to bring up a note by hitting '1'.
May be another suggestion linked to this:
There is huge place in a single segment note. This is great (like to record status information for further recipe use, like when cancelling Ebola Rebuild).
BUT in this case (like in the case of 30 notes), there might be a big text over all the protein (and commands).
Suggestion: if possible, when hitting 1, display only one short line for each segment (a preview), THEN when clicking this box, make the entire text visible.
This is still relevant and pending!
I also note that the 'dots' notes relating to the density do not show up if you press '1' so you have to open the density note pop-up.
