In 696 whenever I thread to a new template in the alignment window, the whole protein rotates to some new angle. This makes partial threading useless, since any piece of template B is not located near that piece of the protein after I have aligned to template A. Would it be possible to align all the templates to each other before presenting them in the alignment tool? On a puzzle like 696 where half the protein is structured and the rest is loop, aligning the templates on just the helices might be best.
