Sometimes when I minimize the Foldit window while a recipe is running, the recipe pauses. When I maximize the window again (even after a full hour) the recipe is at the very same spot (I can see that clearly by the undo graph). It doesn't pause every time I minimize the window, it seems to me that the recipe is more likely to pause when I do it shortly after the recipe started.
This is not a new behaviour, for the first time I noticed it months ago.

On my system, this never happens.
What tool do you use in the script?
Did you try pulling the complete puzzle out of view, and look, what happens then, or another view setting?
I'm just guessing, but maybe the game is waiting, until the whole puzzle redrawn in the windows so it can continue the script, which it can't do when the window is inactive.
How about a "page tearing"/"frame skipping" option in the view menu?

Mostly (un)freeze and local wiggle sequences.
I rarely use freeze/unfreeze, but often wiglle, too.
What if you delete those freeze/unfreeze commands (just for testing) out of the script and let it run?
This is still an issue.
It happens only with some GUI recipes ("Quake" and my auto walks), but never with LUA scripts.
Well, time to show score and some status info in the minimized window title bar.
This would make it easier checking this.

I suppose the "freezing" of redcipes just happens on Win XP.
Minimizing a GUI recipe in Win7 and looking at the small (preview) window shows, that the 7-tile-status-gizmo is still rotating.
Now, Quake got stuck here, too, even on the preview window, in a wiggle sequence.
Gizmo-in-the-edge is not rotating anymore.
Does the GUI recipes use another wiggle algorithm than Lua scripts?
