When you add, change, or delete a track, several other windows close.
The recipe output window and the help window remain open, as does the tracks window.
The Graph Properties window is also spaced.
The ligand tools don't close.
The undo, view, behavior, and cookbook windows close.
The "main" menu (hamburger menu) also closes.
This behavior seems inconsistent. I'd expect all windows to remain unchanged. (Or, at least close all windows if you're going to close some of them.)
