the protein won't go back to the center of the screen. it stays off to the top left/right.

Pressing the Home key will usually recenter the protein on the screen. One exception is in symmetry puzzles when the monomers are far apart. Another exception is in Electron Density Puzzles if the protein is far away from the ED cloud.
If you've labeled any segments in the protein, showing Notes can help you find the protein.
