Our lucky 13th CASP9 target only has 2 decent templates. It's a short protein and the starting alignments do not seem that great, so we are giving you extra time to move both alignments around. Try to minimize the number of gaps while trying to line up as many similar residues as possible, and please make sure to try out both of the templates.

The 12th CASP9 target is tricky because it does have templates, but they only span half of the protein. The Rosetta Server used the templates for building half of each model, and then build the rest from scratch. So we are giving you these 5 Rosetta@home predictions as well as 4 templates. Each time you reset the puzzle, one of the 5 Rosetta Server models will start, but all 5 of these models are also in your template reserve. You can use the partial threading to just use the 4 templates for the regions they align to.

The eleventh CASP9 target only has one decent template, but that template has multiple chains. We are giving you 4 different chains to use for threading. They are all very similar, but have small variations in the loops. These are the regions you will want to move around with the alignment tool. NOTE: The default alignment DOES NOT thread well but can be improved with minor shifting.

The 10th CASP9 target is tricky because it does have templates, but they might not be very good. In fact, 3 of the 5 models submitted to CASP9 by the Rosetta Server did not use any templates. So we are giving you these 5 Rosetta@home predictions as well as 4 templates. Each time you reset the puzzle, one of the 5 Rosetta Server models will start, but all 5 of these models are also in your template reserve. Even though these thread and score a lot better than the iffy templates, please do try out the 4 templates just in case!

Our ninth CASP target is another case where we have no templates. Again we are giving you 5 Rosetta@home predictions where each time you reset the puzzle you will see one of the 5 models submitted to CASP9 by the Rosetta Server. They are all very different starting models and might be very far from the correct native structure. We are giving you extra time to try out all 5 starts and explore as much as you can!

These are the last 5 templates for the second CASP9 target. We hope that the newly updated alignment tool will be helpful for this puzzle. We really want you to try building models using all 5 different templates, so this puzzle will be up for almost 2 weeks!

They are all very different starting models and might be very far from the correct native structure, so please try out all 5 and explore as much as you can!

There are no templates for this CASP target, so we cannot use the alignment tool. Instead, we are giving you 5 Rosetta@home predictions. Each time you reset the puzzle, you will see one of the 5 models submitted to CASP9 by the Rosetta Server. We are giving you extra time on this puzzle, so please try using each of the 5 starting models since they are all different and we have no idea which one is closest to the correct answer!

Soon we will have the new alignment tool where you can load all the templates one at a time, but since our third CASP target is due next week we are giving you 4 more templates now (so that you have enough time to work with them). Please try out all four templates as different starting points.

Our sixth CASP9 target only has 1 decent template and 90 residues, so please try moving the single alignment around to try different starts.
